While I don't usually do City of Seattle, I can confirm that for most similar things, a bit of groveling and explaining what went wrong and how it's going to get fixed will go a looong way with government funders. Especially if you are getting to say that you did more with the money than you initially reported (which it sounds like happened, since whole programs were missing).
